If you’ve been running an aquaponics system for a while, you’ve probably already had to deal with algae at some point. If you’re newer to the hobby, it helps to understand what algae actually is and how to keep it under control before it becomes a bigger headache.
The Problem With Algae in Aquaponics
Some fish will happily nibble on algae, which raises the question of whether it’s actually a problem in an aquaponics setup. In short, yes, it is. Algae doesn’t stay confined to the tank walls — it will also coat plant roots and block them from taking up nutrients properly. Roots need oxygen to function well, and a layer of algae over the roots cuts that oxygen supply off, effectively suffocating them. Studies on root growth show that plants with strong oxygen access at the root zone develop more root mass, which in turn supports faster, healthier growth above the water line. Starving your plants of that oxygen works against everything you’re trying to achieve.
That said, a small amount of algae isn’t a crisis. If you spot algae starting to appear right around harvest time, it’s fine to finish harvesting before dealing with it. Once harvest is done, though, it’s time to address it. Beyond smothering roots and blocking nutrient uptake, algae competes for dissolved oxygen in the water itself, which means less oxygen for your plants and your fish alike — a real problem for the overall health of your system. On top of that, heavy algae growth can physically clog plumbing, slowing water flow or stopping it altogether and tanking your system’s efficiency. All of this is why it pays to get a solid handle on algae control.
How Algae Grows
Algae is essentially a broad category of plant-like organisms, and there’s a lot of variety within it — it can look slimy, bubbly, stringy, or fuzzy, and shows up in a range of colors. Despite the variety, every type of algae needs the same three things to grow: light, air, and nutrients. Given those, it can spread remarkably fast.
The tricky part is that algae spores are microscopic and airborne, so they’re essentially unavoidable — no matter how careful you are, they will eventually reach your tank. Once there, your aquaponics system offers them everything they want: nutrients, light, warmth, and a stable environment to grow in. It’s practically ideal from the algae’s point of view. A spore that lands will begin reproducing, and you usually won’t notice anything until the population has grown large enough to be visible.
Best Methods of Stopping Algae Growth
You can manually scoop algae off the water’s surface or scrub down your tank walls on a regular basis, and that will knock back most visible growth. It’s not a very efficient long-term strategy, though — skip it for even a few days and the algae can rebound quickly. A more effective approach is to cut off one of the resources algae depends on. Since your fish and plants need the nutrients and oxygen in the water, the practical lever to pull is light. Here are several ways to do that:
Cover The Tank
Putting a cover over your fish tank won’t bother your fish — they’re fine in the dark — but it will cut off the sunlight algae needs, preventing spores from multiplying in the first place. A solid lid, or painting the tank’s exterior black, both work well, and a lid has the added bonus of keeping mosquitoes out.
Add 1 Inch of Grow Media
Your grow bed needs the same light-blocking treatment, or algae will simply take hold there instead. The simplest fix is topping your existing media with roughly an inch of dry media. Because this top layer stays dry through the ebb-and-flow cycle, it denies any algae spores the light they’d need to establish themselves.
UV Clarification
A UV clarifier is another solid option — essentially a small ultraviolet lamp installed inline with your water. As water passes the UV light, it sterilizes the water, which prevents algae spores from reproducing and effectively stops algae growth in its tracks, protecting the rest of your system.
Introducing algae eaters
Certain fish species will actively eat algae, and adding some to your system is another control option. Plecostomus (commonly known as a “pleco”) is one of the more popular choices. One caveat: plecos mainly eat algae while young, and as they mature they shift toward eating plants instead — so larger plecos need to be kept away from your crops.
Humic Acid
Adding humic acid to your system water is another way to suppress algae growth — it darkens the water significantly, cutting off the light algae needs. One nuance worth knowing: in shallow water, humic acid can actually promote algae growth rather than suppress it, while in deeper water it has the opposite, algae-limiting effect. As a bonus, humic acid also benefits your fish and plants directly, supporting nutrient uptake, which makes it a genuinely useful additive beyond just algae control. Barley straw has a comparable effect and is worth considering if you’d rather use a more natural approach.
Mechanical Filtration
Filtration is another way to physically remove algae from your system. Running all of your water through a mechanical filter strips out algae and its spores before they can spread, letting you focus your attention on growing rather than fighting algae.

Algae simply isn’t good for an aquaponics system. Keeping everything in balance is already a challenge, and algae has a way of establishing itself before you even notice. Staying alert and knowing the right prevention and control techniques means you can keep growing strong, healthy crops without letting algae — or any other issue — get the upper hand. Cutting off light is generally the most reliable way to control algae, but be careful to target the algae specifically rather than disrupting the rest of your system’s balance in the process.
